This is a very large hole in this system. This pretty much nullifies many benefits as it then becomes an expectation the Jira user has to just "check". While I figured a way to get the notification I wanted it took some extra steps in both Salesforce and Jira to make it happen this is sad that this idea was opened in 2018 and still has a status of "Needs Review".
We're currently assessing this tool for use between our Salesforce and Jira environments and this is a pretty big gotcha for us. Our org exclusively uses Chatter instead of Case Comments and not being about to notify Jira users that a new Chatter comment was posted is quite possibly a deal-breaker for us.
To be honest, I find it weird that the notification is triggered based on the CaseComment and not on the chatter feed items which are much more used.
In my company, we had to created a trigger which created a CaseComment from the Chatter feed items created but the Jira comment is displayed twice in this case.
We need to be able to tag other users in Salesforce (which we can do through Chatter), that will pass through to JIRA and still allow email notifications. This is an important feature for us to be able to effectively use this connector.
Been happy with the implementation up to this point :( very disappointing as Chatter is the go-to for our org and we do not use case comments at all.

This is a huge stopping point for us. We use Chatter exclusively so this limits the functionality to almost an unworkable state.

Yes, we are going to most likely be considering a different tool and terminating the integration without Chatter being supported.
