After unlink an issue in SF or JIRA, mapped fields should be cleared in both application.

Enforce Connector to limit the Synchronization direction for Read-only fields

When adding mapping for read-only fields in JIRA such as Status, the Connector allows mapping bidirectional which is default and that causes the synchronization to fail obviously. In Server connector this would be validated to avoid such thing.
